So glad you looked into this strange behavior that I discovered with random gateway portals after all the months of it being on the todo list for coders! So much cool things can come from this. You can get the RGP close to each other but unfortunately can't make a 3x3 as you pointed out.
Flying machines generating chunks is the most terrifying thing, but it would also make a super neat case of when linear algebra is used outside school, because you could send a slightly faster machine a bit later to crash the first one.
CORRECTION: wither cages can't be made like shown in the video because the gateways set blocks around them to air
