Alien X rebooted the Universe. As in the Universe was destroyed so Ben went Alien X and decided to create another one. Power isn't a problem with him, it's actually making the decision that is. It literally doesn't matter how powerful Goku gets, Alien X can flash him out of existence if that was his intention. I'm sure it goes without saying that his body can't be harmed. All of Ben's go to aliens for combat are durable enough to survive a one shot, I assure you. He changes a lot during serious battles though so I doubt he'd get hit much. If he sees an attack coming I can almost guarantee he has an alien to counter (or at least escape unscathed from) that specific attack. By the time Goku is strong enough to one shot, Ben will already be considering Alien X.

One more thing is that Alien X is a dual-edged sword on its own since he is technically a universe himself but can't be controlled unless the beings within him allow him to be controlled. So he is very unpredictable and can't be relied on so he is out of the question. Goku will win no matter what happens to him.
