For fixing masking mess-ups like that I know of two things. A first thing to always do is disable resampling on all the masked clips. Right Click -> Properties Or edit -> switches -> disable resampling with all the clips selected(not the audio) to disable it in bulk.
If that doesn't work the only solution I know of i reder the masked clip seperately with an easy to chroma key background.
